Interestingly, because kanji pronunciation can change, 東京 wasn't always even pronounced Tokyo.
Early documents pronounce it as Tokei.
So no, while coincidental, Tokyo was not named Tokyo because the Japanese government thought it would be lulz to do a reverse Kyoto.
